Make the venv activation directive more prominent and explicitly cover non-Python commands.

The previous wording read as a footnote (If a virtual environment already exists...) and was easy to miss when the immediate command (e.g. git, build tooling) wasn't itself Python — leading agents to skip activation in those cases. This rephrases the section to lead with an explicit directive and explains why it applies even to non-Python commands.
