README command list was significantly out of date, missing several commands/subcommands added since v0.2.8b, with stale version references and minor typos.

New commands documented

  • Top-level: acr, asr, cut/cut date, rtt
  • brlen: add
  • collapse: name, single (also fixed cladesclade)
  • comment: transfer
  • compare: distances
  • compute: mutations, roccurve
  • reformat: phyloxml (also updated description to mention all three formats)

Version/dependency updates

  • Docker/Singularity examples: v0.2.8bv0.5.1
  • Go requirement: 1.21.61.24.11 (matches go.mod)

Minor fixes

  • Typos: expontentialexponential, wetherwhether
  • Consistent formatting/indentation across the command list
