Once this works:
I have the same set of DAEs, but, say, I need to iterate from a simpler problem to a harder one:
I create Problem several times with different instance constraints, bounds, eom_bounds. It will create the two Cython files once only and calculate with my different bounds, etc.?

If you want to discuss things it is best to open a discussion versus a new issue or commenting within issues and PRs. The issues and PRs aren't meant to be a general discussion board and having such a tangent discussion there clutters the information for solving the issue or PR.
