Separating app, data, and conf in different directories can be a good practice for administration.
Basically, most of the open source support it nowadays.
Looking at the code, it doesn't seem like a hard thing to implement (small change without affecting the default behaviour) - and I'd be more than glad to do so if there's agreement that this is a good idea!
