chore: update protobuf latest version to 6.31.1

Update protobuf lockfiles and dependency package lockfiles.
This performs the following updates:

1. Some protobuf lockfiles use protobuf latest. This will update protobuf and dependencies.
2. Some protobuf lockfiles use a pinned (non-latest) version of protobuf, but require the latest version of another package. This will update all such packages.
