Create a script to automate portions of the onboarding process

As described in #725, #726, and #727, there are portions of the onboarding process that could use to be automated in order to help reduce the bottleneck. Those issues describe some pieces of functionality that should be present in a new onboarding script. This issue will track the creation of the new onboarding script, and its sub-issues will track each of the various functions of the script.

Enhanced Plan for Onboarding Automation Script: Addressing SILNLP Issues #727, #732–734, #736–739

Overview

This document presents an enhanced plan to address Issue #732, "Create a script to automate portions of the onboarding process," along with its associated sub-issues (#733, #734, #736–739) and error handling for Issue #727 in the SILNLP repository by SIL International. The goal is to develop a modular, user-friendly Python script, onboarding_script.py, to streamline the onboarding process for new Paratext projects, reducing bottlenecks and enhancing efficiency for minority language translation pipelines. This initiative supports the Bible Translation Booster System (BTBS) mission to translate sacred texts into 980–985 languages.

Objective

Develop onboarding_script.py to automate key onboarding tasks for Paratext projects in SILNLP, including:

• Copying projects to Paratext/projects (Allow the onboarding script to copy a Paratext project to the Paratext/projects directory #734).
• Cleaning personally identifiable information (PII) and unnecessary data (Allow the onboarding script to remove PII from a project #733).
• Supporting mixed-source training (Allow the onboarding script to create verse counts #736).
• Generating verse extract files, verse counts (Allow the onboarding script to create verse counts #736), tokenization statistics (Allow the onboarding script to calculate tokenization statistics #737), and Wildebeest reports (Allow the onboarding script to create a Wildebeest report #738).
• Periodically cleaning projects (Periodically run the project cleaning script on the Paratext/projects folder #739).
• Handling missing verse data in Wildebeest reports (Automate preparation of additional project characteristics data during onboarding #727).

Automating the onboarding process supports BTBS by:

• Reducing manual effort and errors in preparing translation data for resource-poor languages.

The enhanced onboarding_script.py integrates all specified issues with modular functions and simplified language for accessibility. Key improvements include clear error handling for #727, detailed user feedback, and a focus on modularity for independent task execution.

1. Copy Paratext Project to Paratext/projects Directory (#734)

• Objective: Automate copying Paratext projects from user-specified locations to Paratext/projects.
• Tasks:
  • Implement copy_project(source_path, target_dir) to copy project folders, validating directories before execution.
  • Add support for password-protected zip files, prompting users for passwords with secure input handling.
  • Log success or failure with detailed feedback (e.g., "Project copied to Paratext/projects").
• Security: Validate source and target paths to prevent unauthorized access, log results for transparency.

2. Remove PII from a Project (#733)

• Objective: Clean Paratext projects by removing PII (e.g., names, addresses) and unnecessary data (e.g., graphics, .hg folder).
• Tasks:
  • Adapt a cleaning function from PR #729, supporting user-specified project folders in Paratext/projects.
  • Use regex-based PII detection (e.g., Python’s re library) to remove sensitive data while preserving USFM structure.
  • Provide user feedback on removed items (e.g., "Removed 5 PII instances, .hg folder").
• Security: Sanitize outputs to prevent information leakage, log cleaning results for review.

3. Support Mixed-Source Training (#736)

• Objective: Enable the onboarding script to configure mixed-source training, matching Serval/Scripture Forge behavior.
• Tasks:
  • Implement configure_mixed_sources(primary_path, secondary_path) to combine corpora evenly where both exist, using single sources otherwise.
  • Integrate with config.yml, allowing users to specify multiple corpus paths via command-line options.
  • Validate corpus compatibility, ensuring no formatting issues (e.g., USFM consistency).
• Security: Verify corpus paths to mitigate data poisoning risks (OWASP LLM04), log validation outcomes.

4. Generate Verse Extract File (#732, Previously #735)

• Objective: Create verse extract files from Paratext projects post-cleaning.
• Tasks:
  • Adapt functionality from extract_corpora.py to generate verse extracts, handling USFM parsing errors.
  • Log warnings for mismatched line counts to ensure data integrity.
• Security: Validate extracts against reference projects, log results for traceability.

5. Create Verse Counts (#736)

• Objective: Produce verse counts, including <range> elements, for extract files.
• Tasks:
  • Enhance collect_verse_counts.py functionality to include <range> elements, integrating into the onboarding script.
  • Output counts in a user-friendly format (e.g., CSV) with detailed logging.
• Security: Verify count accuracy to mitigate misinformation risks (OWASP LLM09), log results.

6. Calculate Tokenization Statistics (#737)

• Objective: Compute tokenization statistics using the NLLB tokenizer on verse extract files.
• Tasks:
  • Implement calculate_token_stats(extract_file) using transformers.NllbTokenizer, reporting unknown characters (unique and total counts).
  • Output statistics in a JSON file for user review.
• Security: Sanitize tokenizer inputs, monitoring for injection risks (OWASP LLM01), log execution details.

7. Create Wildebeest Report with Error Handling (#738, #727)

• Objective: Generate Wildebeest reports for verse extract files, handling missing verse data.
• Tasks:
  • Integrate Wildebeest (https://github.com/uhermjakob/wildebeest) to analyze extracts, adding error handling for empty corpora as per Issue #727.
  • Log errors (e.g., "No verse data in source corpus") and skip report generation if data is missing.
• Security: Validate report outputs to prevent misinformation, log results for transparency.

8. Periodically Run Project Cleaning Script (#739)

• Objective: Automate periodic cleaning of all projects in Paratext/projects.
• Tasks:
  • Create a standalone clean_projects.py script, callable via cron or as a script option (e.g., --clean-all).
  • Schedule cleaning (e.g., weekly) to remove PII and unnecessary data across projects.
  • Log cleaning frequency and results for transparency.
• Security: Monitor execution to prevent unauthorized modifications, log activities for review.

9. User Interface and Modularity

• Objective: Ensure the script is user-friendly and modular for selective task execution.
• Tasks:
  • Use argparse to provide command-line options for each task (e.g., --copy-project, --clean-pii, --mixed-sources, --run-all).
  • Include detailed help messages (e.g., python onboarding_script.py --help) and verbose logging for user feedback.
  • Modularize functions for independent execution, enhancing maintainability.

10. Documentation and Contribution

• Objective: Document the script usage and submit a pull request to SILNLP.
• Tasks:

  • Include troubleshooting steps for common issues (e.g., permission errors, missing dependencies).

We've gotten clarification from the EITL team about what they want from this script, so this issue can be considered active again. Feel free to work on your sub-tasks as you have time.

I'll add more specific details to the sub-tasks, but here are some higher-level details:

• If it doesn't complicate things too much, it would be desirable for the onboarding script to be able to process multiple projects in a single run
• The Wildebeest report and the tokenization statistics should be considered a lower priority than the other items at this point
• I'll be adding a new sub-task at the same lower priority for performing language identification at the project and book levels.
