Atlantis ignores GitLab System Hook events because it only supports GitLab Project Webhooks for actionable events. Specifically, Atlantis expects the X-Gitlab-Event header to be either Merge Request Hook (for merge requests) or Note Hook (for comments). If the header is System Hook, as with your request, Atlantis will respond with "Ignoring unsupported event" and not process the payload (source).

To have Atlantis process merge request events, set up a Project Webhook in your GitLab project (not a System Hook). In the webhook settings, select the "Merge request events" and "Comments" (if you want Atlantis to react to comments), and point the webhook URL to your Atlantis /events endpoint. …
