Pathway separation analysis for three sets of related pathways (Figure 5 Multiplier) with tissue separation in GTEx or ARCHS4

This issue proposes to reproduce and extend the Figure 5 pathway separation analysis (Multiplier) by incorporating tissue separation in GTEx or ARCHS4 datasets.

Objectives:

• Separate pathway results for three sets of related pathways, as in Figure 5 of the Multiplier paper.
• Introduce tissue-level separation in the analysis using GTEx or ARCHS4 data.
• Visualize and summarize the results for each tissue.

Tasks:

1. Select three sets of related pathways to analyze, consistent with Figure 5.
2. Perform pathway separation analysis with tissue-specific breakdown in GTEx or ARCHS4.
3. Visualize results in a format similar to Figure 5, but with additional separation by tissue.
4. Summarize methodology and findings in the repository.

Expected Outcome:

• A figure and summary table showing pathway separation for each tissue and pathway set.
• Insights into tissue-specific pathway separation patterns.
