Conflicting Jquery while using master pages

Hi

I am new to JQuery. I have created two separate header and footer master pages and when I use these master pages on the content page where I am using Jquery.tocify, the Jquery Plugin does not work properly, like it shows the TOC for the last para only and not for all. Also it is conflicting with the CSS files I am using in master pages.
