I think you can try two following methods:
(1) Uninstall pybind11 and install it in a following way: python -m pip install -U pybind11
(2) install python3-dev (sudo apt install python3-dev)

(1) I experienced some issues with pybind11 when using system with mixed system python, venvs and conda envs at same time and this way helped me a lot of times.

For ubuntu and python version 3.5, the build succeeded after this:

sudo apt-get install libpython3.5-dev
