It works perfectly with lights turned on by HA, does it also work for lights that are turned on by other platform (such as Homekit and Hue). Those lights are available in HA but just not turned on by HA. Many thanks!

Yes, but HASS and AL need to 'know' these lights in order to control them.
However, i would expect interference from having two systems trying to control these lights. e.g. Whenever system A wants light X to have some value, system B can be triggered by the state change and try to adjust it to what system B wants light X to be.
In short, yes, AL can control the lights as long as HASS knows about the light. How well these two systems will be able to give you a seamless experience, you'd have to try that out in your usecase.
I tried a similar thing (by accident) with my WiZ bulbs and HASS/AL and it did not work out well. It works well only if you have one of the systems continously control the lights and the other system only for simple turn on/off.
