Seems to me that GUI version of the JMTools is aimed mostly at regular users.
But what if I want to make an image from the folder containing images instead of specifying the Minecraft directory?

There are cases where you don't have the world. You have images that people send you to make a merge into the collective map.

You don't need to have the full client directory, just the journeymap subdirectory (presumably you only need the image data and not the color palette, waypoints, configuration etc).

Point the tool at the parent directory that contains this journeymap directory and it should work just fine (I just did this to verify - an empty directory containing only the journeymap directory, copied from a different PC).

Would sill be better if you can specify the directory directly for some use cases. I do that in my own journey map tools.
EG: create a DeepZoom openseadragon image from journey map images (creates zoomed out map while using symlinks for the deepest layer of existing journey maps)
